Very interesting...I've got a system similar but without the search folders. I've been using the standard GTD approach (@Action, @Followup, @Hold). My inbox is sorted by conversation as I frequently end up copied on conversations which go back and forth 20 replies deep. I haven't figured out a way to use a good system and handle that...I usually have to wait until the end of the email conversations before actions/resolution is found and then i can sort the entire conversation at that point. Once the conversation has run its course, I select the end reply, set an action on it and archive the rest. Do you have any suggestions on how to handle that usecase?
